|introduction=Ideally a model helps with designing and understanding a matter of interest. The hard part is though to find the right subject for the model to actually get meaningful and/or useful results. We considered several subjects before settling on using molecular dynamics to model a filter.

At first we considered modeling the Bacillus Subtilis biofilm. We could have tried to model how it grows. Similar models have been made before for example the biofilm model(link: https://2010.igem.org/Team:Groningen#/biofilm_model ) by iGEM 2010 team Groningen. This is one of the reasons of why we didn’t model the growth. The main reason, however, is that it did not seem useful since we could easily test this in the lab.

We also considered modeling the expression of genes. However we predict that this project will not involve complex biobrick device designs, we also abandoned this modeling direction.

Another option we considered is to try to derive some interesting property from a model of the biofilm. But there is not an obvious choice of a property that would actually help us guide the experiments.

What makes the all the options above more difficult is that the exact composition of the the biofilm is not known, since it depends on the Bacillus Subtilis strain, what genes are expressed and how the cells specialize.

After some literature study we found that polyglutamic acid might improve the structure and the ion conductivity of our biofilm. To check whether or not this is the case we decided to try to model a filter made of this polymer with molecular dynamics.
